As you correctly wrote, the IDF uses the original standard M16A1 from the 1960s-70s , and beginning from the mid 90s the M16A2E3 for the marksman rifle.
The M16A2E3 is an export designation of the standard M16A2 with full auto instead of burst. The US Navy uses the same thing but calls it M16A3. (M16A4 is the flat top version of A2, with burst, that is used by US Army/USMC
I don't know why IDF rifles are marked A2E3 rather than just A3, maybe this is for some strange beaurocratic or pricing reason with regards to special government purchases

3rnd burst feature
From what I read, they came up with the 3rnd burst instead of full auto mode to the A2 upgrade design in the late 70s due to the feeling that US troops had wasted too much ammo in Vietnam firing on full auto.
However most believe that this is more of a tactical/training issue, and in any case, well trained troops today are trained to almost always use only semi auto.
Also, in Vietnam jungles where they usually couldn't see the enemy, even at very short contact ranges, it was considered appropriate to spray as much fire as possible into the general area of the enemy
The 3rnd burst mechanism as was implemented in the M16 is considered an especially bad thing since if a full 3rnd burst is not finished (say only two rounds are fired) the next time that the trigger is pulled on burst, only one round will be fired. Worst of all, this mechanism changes the pull of the trigger depending on the current position of the burst mechanism, thus degrading marksmanship
Most people seem to feel that semi auto is best for 99% of the time, and for the rare times when you do need more, full auto is better. Fact is that the M4A1 that the US Special Forces are issued has full auto instead of the 3rnd burst of the original M4
Also note that the FN SCAR and all the other candidates examined for possible replacement of the M4, all feature full auto rather than burst
